I agree with you on Webby and the Triplets and Kit/Molly. They act WAY too much like siblings to be considered for a couple. It would be way to awkward.
This is a bit hard to do since the Scooby Doo franchise has dozens of canons; but here goes...

They should just tell the boys to scram and go "have feelings" together. -My endgame OTP: Shaggy/Velma. And Fred/Daphne now that Mystery Incorporated made them more dynamic and fun together
-My original OTP: The Pup Named Scooby Doo versions of Shaggy and Velma. I thought they were ADORABLE when I was a kid (and I still do).
-My crack OTP: This one is a three way tie... 1) The What's New Scooby Doo versions of Fred and Velma. What's New is an odd beast. Shaggy is so dumbed down and disconnected from the rest of the gang in that canon that it's harder to see him and Velma working. But Velma and Fred have pretty strong chemistry. They banter a lot and Fred is characterized as being smart enough to modify the Mystery Machine with surprisingly advanced gadgets (something even Velma can't do). Hell, in one episode (no really! skip to 4:50!), he even said that he chose Velma over Daphne and Shaggy to pose as a Hex girl and bait a monster because "she has the hips for that dress"! I don't recall him ever complimenting Daphne like that! O_o
2) After I drew this, I started kinda liking the idea of Velma/Jessica (from Camp Scare). LOL
-My guilty pleasure OTP: Another tie... 1)Velma/Prince Omar (from the Where's My Mummy movie). They were alone together on that work site for 6 months. Who knows what went on? Also, the idea of a short, dorky girl winning over a handsome exotic prince with her badassery and intelligence is just totally awesome! ....sadly, I know for a fact that it would never work out. ~_^
2) The Shaggy and Scooby Doo Get A Clue versions of Shaggy and Velma. I know it's hard to believe since only one episode features the whole gang interacting with each other; but Velma and Shaggy had a surprisingly flirty scene in that episode. And I re-capped the scene here just in case nobody believes me. It makes me think that Get A Clue could have been a decent series if only they had not made the Scrappy-era mistake of kicking Velma, Fred, and Daphne to the curb. :P
-My anti-OTP: Mystery Incorporated's Shaggy and Velma. Mystery Incorporated majorly rebooted them (and Scooby) to add melodrama to the relationship. Unfortunately, in doing so they eliminated a lot of the traits that made those two shippable in the first place. Mainly, their kind/mellow personalities, Shaggy's way with women, and Velma's sweet BFF relationship with Scooby Doo. The Mystery Incorporated versions of these characters are just TOXIC together and they don't seem to have any connection deeper than wild, hormonal, teenage lust (Good God, before now I could NEVER imagine saying that about a canon Scooby cartoon! O_o).
WARNING: SOAP BOX TIME As much as I'd love to get more canon images of cartoon Shaggy and Velma hitting second base; I don't know if I'd be comfortable with seeing them get back together in Mystery Incorporated. I hate to play Moral Crusader, but lots of kids watch Mystery Incorporated and I worry about the message it would send (mainly to girls) if Shaggy and Velma got back together... "Hey ladies! If a dude spurns your affections, just keep coming on to him sexually! Even if he outright tells you 'I WANNA BREAK UP BECAUSE I HATE BEING WITH YOU', keep doing it! Surely he'll fall in love with you eventually and not use you for sex and throw you away becasue teenage boys NEVER do that!!"
